The .sip file for the On-Chip Flash IP is not registered, causing ModelSim to use the source for synthesis instead of simulation.
Enable the "Simulation" setting when generating the On-Chip Flash IP.
Register the .sip file (in the simulation folder) generated at Generate to the Quartus project and try simulation.
