To generate the .ngo file, set the I/O buffer not to be inserted before executing logic synthesis.
Specifically, double-click the active Strategy to open it as follows.

Synplify-Pro: Set "Disable IO Insertion" to True
LSE: Set "Use IO Insertion" to False

After saving this setting, LSE will generate an ngo when running synthesis.
In the case of Synplify-Pro, running up to Translate Design will generate ngo.
