I would like to implement a PCI-Express interface as a Qsys peripheral, but can Qsys support PCI-Express Gen2?

Yes.
Qsys can be used as the official version from Quartus II Ver.11.0, and PCI-Express can be realized from that version.
Until now, when implementing PCI-Express as a SOPC Builder peripheral, it was not possible to support Gen2, but with Qsys, it is possible to support up to x8 of Gen2. However, the target device must support PCI-Express Gen2.
