The LVDS transmit buffer has pre-emphasis and Vod settings.

Taking the Stratix IV device as an example, there are 4 pre-emphasis settings (Zero, Low, Medium, High, default setting is Low) and 4 Vod settings (Low, Medium Low, Medium High, High, default setting is , Low).
You can set this setting from the Quartus II Assignment Editor.

For details on setting values, refer to the Device Handbook of each device.
