During program execution in the Nios II IDE, the Nios II IDE occupies the JTAG port.
Attempting to write a SOF file from the Quartus II Programmer without stopping the program will result in an error.
Right-click on the Debug Window of the Nios II IDE ⇒ Terminate & Remove to stop the program and disconnect.
