First of all, refresh of DDR/2/3 SDRAM High-Performance Controller has two main modes.
self-refresh mode
⇒ When the self-refresh enable signal is asserted, the "SDRAM" automatically refreshes itself.

auto-refresh mode
⇒ When the auto-refresh command is issued from the controller, the SDRAM refreshes.
So to answer your question,
・ Whether or not Enable self-refresh control uses self-refresh mode
・ Enable user auto-refresh control allows you to control the timing of issuing the auto-refresh command.
whether or not
becomes.
If you do not enable User auto-refresh control, issue auto-refresh commands periodically according to the parameter (tREFI) set on the Mega-Wizard of the controller.
