Intel: Configuration from a configuration device programmed using programming techniques other than the Quartus® Prime Programmer may fail. why?

The cause may be that an appropriate value is not set to the Non-Volatile Configuration Register (NVCR) in the configuration device (EPCQ).

Accessing EPCQ from Quartus® Prime Programmer (AS programming or JIC programming via JTAG) automatically writes the appropriate value to NVCR.
Note that EPCS and EPCQ-A do not have NVCR.
