Uncheck Enable nCONFIG, nSTATUS, and CONF_DONE pins in Quartus Prime / Quartus II Assigments menu ⇒ Device ⇒ Device and Pins Options ⇒ General.
However, it is necessary to pull-up externally during initialization (before user mode such as during configuration or initialization), so caution is required.
It is not recommended to use this feature unless there is absolutely not enough user I/O pins.
