First, launch the Quartus Prime Programmer (Tools menu ⇒ Programmer).
Select Programmer's Tools menu ⇒ Options and uncheck Display message when programming finishes.
Since this check is for setting whether or not to display the window, it can be set to display/hide in the same way when Verify/Examine is executed.
