If I use Convert Programming File to create jic and pof files from the same sof file, will the checksums be the same?

Under identical conditions (configuration device, with or without compression, etc.), they are the same.
When you run Convert Programming File, a filename.map file will be generated. The Checksum value is listed in it, so you can check it from there.
You can also check by registering the write file in Programmer.
