The probable cause is that the MSEL settings are incorrect.
Please note that when configuring FPGA from Hard Processor System (HPS), MSEL setting is different from FPP using external host.
Also, the MSEL setting will differ depending on whether the configuration data used is compressed or uncompressed, so please check the configuration data you are using once again.
